The problem comes, especially in matters of religion, when people believe their categories contain the whole truth. Because if you believe you have the whole truth, then whoever disagrees with you is not as human as you are and not entitled to the same humanity and treatment.
So isn't he saying that he has the whole truth here and that people who disagree with him are less human?

nonetheless, he is saying, the problem is with people who think they are right
and, of course, in presenting this view, he thinks that he is right, so bascically he is admitting by this statement that he is one of the people who is the problem and that he has created the problems of terrorism and anti-americanism which we find ourselves in today.
I do have to agree with him on that point.

He's saying that one of the pitfalls of ideology (he picked religion in particular for this occasion) is that it's easy to get in to the mindset that those who don't follow your exact belief system are somehow less than human, and once one gets to that belief, it is very easy to perpetrate atrocities against them.
He's warning against the "Us vs. Them" mentality that is at the heart of all human acts of atrocity against fellow humans - treatment of Blacks in this country, Palestinian/Israeli relations, 9/11. If people are to a point that they consider rape, forced separation of mother and child, murder, etc. appropriate treatment for another group, it can only because they no longer see that group as human with the same capacity for love and suffering as themselves.
This dehumanization of entire groups requires a line of division - race, religion, ethnicity, etc. are all useful to that end.

If you read between the lines, what he is really arguing is moral relativism, agnosticism, the meaningless of life and utter chaos of the universe.
